A first-half penalty by Moses Simon made the difference after right back Bright Osayi-Samuel was brought down.
It was a revenge for the three-time African Champions, who themselves lost the first leg by same margin at the MKO Abiola Stadium, last weekend.
Following the victory, the Super Eagles now have nine points, two more than second placed Guinea-Bissau.
Sierra Leone are third with five points, while Sao Tome and Principe occupy the bottom of the Group with just two points.
All teams have played four matches.
