The fans angrily smashed and vandalized the MKO Abiola Stadium in Abuja, immediately after the referee sounded the final whistle.
It took the intervention of the Nigerian Police force to chase the fans off the pitch, but not without tear gas.
The Super played a drab draw with the Black Stars of Ghana and missed out on the FIFA World Cup on away goal rule.
It was the first time the Super Eagles will fail to qualify for the World Cup for the first time in 16 years.
Ghana took the lead in the 10th minute through Arsenal midfielder Thomas Partey.
He tried a long-range effort and Francis Uzoho misjudged the ball and watched it go into the back of the net.
Nigeria were level midway through the first half when Watford defender William Troost-Ekong dispatched a penalty.
But Ghana held on to claim the tie on away goals and advance to the finals in Qatar later this year.
