Young Africans controlled and dominated the game from start to finish, making the Nigerian team struggle to implement their game.
The attacking line led by Nyima Nwagua was rendered toothless.
The visitors grabbed the opening goal through Fiston Mayele in the 74th minute. He also scored the second, in the 81st minute.
Young Africans will host the second leg at the Benjamin Mkapa Stadium next weekend, and it is a game Rivers United must win to overturn the goal deficit and guarantee themselves a place in the final four.
