The 21-year-old, who came on as a substitute for Mesut Ozil in the second half, cancelled out Robert Lewandowski’s 10th minute penalty.
Arsenal trailed for over 90 minutes before Iwobi headed an Aaron Ramsey cross to give Arsene Wenger’s men a breather.
The game proceeded into penalties; the ABBA format.
David Alaba, Renato Sanches and Juan Bernat all missed for Carlo Ancelotti’s men.
On the other hand, Aaron Ramsey stepped up after Alaba’s miss to give Arsenal the lead.
